Because adobe still hasn’t got a 64-bit version of the Flashplayer for OSX Snow Leopard available, you are now running a 32-bit Flashplayer in a 64-bit browser like Safari. This is slowing down the flashplayer.

Solution: Start your Safari in 32-bit mode (cmd+i when Safari is selected in your app-list). Flash will run smooth like in OSX Leopard.
